This works for all Doom copies (Doom, Doom2, ect) and I believe Heretic and Hexen as well. It also gives you options like full-screen and such. Next time you launch it should boot via the GZDoom. GZdoom changes how the game works, replacing the old and inundated DosBox engine to a new and modern look to DOOM, giving more control over DOOM guy and letting you move your mouse anywhere you want, like a Modern FPS game, this also gives controls over settings, the quality, the music, etc. Most likely you forgot to move the rest of the files from GZDoom over as well or you didn't rename it dosbox. THEN move the rest of the GZDoom files to the same folder (you dont need the exe again make sure only the first one you moved is there named dosbox).
